정치인이나 관료 출신이 낙하산처럼 내려와 총재를 맡았던 한국야구위원회, 한국농구연맹,한국여자농구연맹, 한국배구연맹과 달리 이곳은 축구단을 직접 운영했던 구단주 출신이나 축구인이 총재를 맡았다. 물론 초대부터 4대 총재를 지낸 정몽준이 총재 재직 당시 현직 국회의원이기는 했으나 다른 연맹의 총재처럼 낙하산 정치인이 아니라는 점이 다르다. 정몽준은 연맹 총재 재직 당시 대한축구협회장으로 축구계에 몸담고 있던 축구인 중 한 명이었으며 울산 현대의 구단주로도 있었던 인물이다.

4. 업무

이외 K리그 전문프로그램인 K리그 피크타임 제작을 직접 맡고 있으며, 구단들의 공통 MD 제작을 추진하고 있다. 2019년부터는 K리그2 중계 제작을 연맹 직영으로 하기로 하며 모든 경기가 방송으로 송출된다. 2020년부터는 K리그1까지 확대되었다.

2020년 후반부터 한국e스포츠협회와 함께 eK리그를 공동으로 주관한다.

5. 대한축구협회와의 관계

프로축구 원년인 1983년 K리그의 전신인 '수퍼리그'가 출범하면서 3월 3일 수퍼리그 위원회를 발족했으나 해체되고 대한축구협회가 리그를 관장했다. 1984년 대한축구협회 산하 프로위원회가 생겼으나 프로리그를 활성화하고 행정력을 키우기 위해 별도의 독립기구가 필요하다는 여론에 따라 1987년 프로축구위원회를 창립했다. 하지만 2년 만인 1989년 대한축구협회에 흡수 통합됐고 1994년이 돼서야 한국프로축구연맹이 창설되면서 정몽준 대한축구협회장이 초대 회장직을 겸임했다.
그래서 얼핏보면 '괜찮은 사이가 아닌가'라는 생각도 들게 만들지만 실제로 사이가 좋지는 않다. 협회에서 연맹을 자신들의 하위기구로 보고 있는게 가장 큰 이유다. 물론 대한축구협회 및 연맹정관을 보면 연맹이 협회의 하위기구인 건 맞는데,[3] 서류상 하위기구로 되어 있는 것과 진짜로 아랫것으로 취급하는 것과는 전혀 별개의 문제다.
협회가 아마추어 엘리트 축구쪽의 말을 듣고 프로축구의 일방적 양보를 요구한다던지, 협회에서 K리그 일정을 무시하고 A매치 추진 및 대표팀 소집을 추진하는 경우 등에서 언론에 대놓고 불만을 토로하지 않아도 물밑에서 충돌이 나는 경우가 많다.
참고로 2024-25 아시아챔피언스리그 엘리트 출전권 배분 관련해서 대한축구협회랑 언론에 대놓고 기싸움을 했었다고 한다.
이런 관계를 잘 모르는 라이트팬들에게 대한축구협회가 병크를 터뜨릴 때마다 같이 욕먹기도 한다. 반대로 대한축구협회도 연맹이 병크를 터뜨릴 때 같이 욕먹기도 한다.

7. 사건 사고 및 논란

7.1. K리그 및 연맹에 대한 부정적 기사 재배치 청탁 사건

2017년 10월 20일, K리그를 주관하는 한국프로축구연맹이 네이버 고위층에 K리그와 연맹에 대한 비판 기사 및 부정적인 기사를 메인화면에서 보이지 않는 곳으로 재배치해달라고 청탁한 사실이 발각되었다. 네이버, 다음 등 포털사이트들은 뉴스페이지를 관리하면서 정치, 경제, 스포츠 등 다양한 분야에서 기사 배치를 통해 권력을 행사하거나, 외압 또는 청탁에 의해 임의로 변경하는 것이 아니냐는 비판을 받아왔으나 정해진 기준에 의하여 일관되게 운영한다는 주장을 지속적으로 피력하였다. 그러나 연맹이 네이버에 기사재배치 청탁을 하고, 네이버가 이를 수락하여 재배치한 사건이 드러나면서 #, # 그동안 축구계가 여론조작을 시도한 정황이 드러나버렸다. 자유민주주의 사회에서 여론조작은 중대한 범죄로, 이를 고위공직자가 수행했을 경우 탄핵사유에 해당할만큼 중범죄이다. 그러나 이 사건을 최초 보도한 엠스플뉴스는 얼마 지나지 않아 거한 삽질을 저지르면서 신뢰를 상실했다.

FC 서울 구단 측이 마케팅 일환으로 서포터즈 석에 마네킹을 설치하였다. 하지만 마네킹중 일부가 성인 용품인 리얼돌로 밝혀졌다. 그로 인해 BBC와 The Sun 등 유명 해외 언론에서도 보도 될만큼 구단의 위상이 실추되었다.

5월 20일 프로축구연맹 상벌위원회는 FC 서울에게 1억원 벌금이라는 중징계가 벌어졌다. # 여기서 제일 문제점은 본인들이 소개해준 업체라는 잘못을 제외하고 이미지를 실추시킨 FC 서울에게만 책임을 돌린 것이다.

전세계가 국제축구연맹(FIFA) 규정을 따라가려고 하는데 왜 K리그2만 따로 하는지 모르겠다. 재정적인 이유가 있다고 설명하지만, 기준점을 왜 밑에 두는지 의문이다. 하향 평준화되고 있다. 바뀌어야 한다.

현재 2025년 K리그2는 유일하게 벤치 명단이 7명인 리그다. 최상위 리그인 K리그1과 그 및 대한축구협회가 주최 운영하는 K3·4리그 및 코리아컵도 벤치 명단이 9명이다. 현재 교체카드가 5장으로 늘어난 상태에서 벤치 명단이 7명으로 제한되어 있으면 상대 팀에게 더 많은 전술 노출과 다양한 전술 기용이 줄어들면서 리그 발전에 대해 자연스레 막게 된다.
